Is bus the only public transport from Kyoto JR station to Ninennzaka, Sannenzaka and Kiyomizudera? Which bus and where to get off, and where should I start walking if I want to go downhill?

Hello.
I recommend you to get on a bus at JR Kyoto Station and get off at "Shijo-Kawaramachi" (Shijo area)and walk around Yasaka Shrine, Ninenzaka and Sannenzaka to Kiyomizu-dera. You will find traditional and fantastic atmosphere of Kyoto.

To Shijo area, the bus is the easiest and maybe cheaper way, but there is a train service as well. Take JR Nara Line to Tofukuji and change to Keihan-Honsen to Gion-Shijo.
