Hi there,
First of all, the JR Kanto Area Pass is no longer available. The replacement of the pass is called JR Tokyo Wide Pass. You can go to Fujisan station from Shinjuku station with the pass. It is valid for 3 days. Please take either a JR Chuo Honsen, Azusa(express train), or Kaiji(express train) to Otuski station. From there, take a Fujikyuko train to go to Fujisan station. Fujisan station is a bit far from Mt. Fuji if you are planning to climb. So, please take a local bus from Fujisan station to Mt. Fuji 5th station or any other trail gate you want.
Please note that the local bus is not included in the pass, so you need to purchase it separately. It is not that expensive though.
