Hi, I am trying to purchase TOKU Q-PACK online which cost ￥7,800yen per person.
However, when I try to reserve the ticket online through highway bus website (https://www.highwaybus.com/gp/foreign/frgSelectBordingDate?lang=en&lineId=110&onStationCd=001&offStationCd=059 )the total price is only ￥3,500 per person (for round trip).

Am i reserving the ticket through the wrong website? Or the balance will be paid on the day of the travel itself?

You made the reservation through the right website.
3,500 yen is just the price for the round trip. You can only book bus tickets via online. Please tell the clerk that you want to purchase TOKU Q-Pack when you pay for the bus ticket at Shinjuku Expressway Bus Terminal. You can change your normal round trip ticket to the Toku Q-Pack there. The Toku Q-Pack does not require a reservation.
