Sure, the bus from Shinjuku to Shirakawago via Takayama is running throughout a year although the last bus which leaves at 22:55 from Shinjuku operates on certain days only during the winter.
You can book your ticket from the following website from one month before your departure date.

You can only book a ticket from Shinjuku to Takayama online, so when you purchase your ticket at the Shinjuku Expressway Bus Terminal, please tell the station staff that you also want to purchase a connecting ticket to Shirakawago.
