I am planning on booking highway bus tickets to Kawaguchiko (from Shinjuku bus terminal) online. We are heading straight to the Shinjuku bus terminal from Narita airport via Narita express. I dont know how long it's going to take us to pass through immigration, get luggage, pass through customs, avail pocket wifi, exchange money and buy N'EX/SUICA tickets, so I'm not sure what time we would get to Shinjuku bus terminal. What happens if we are late for our booked scheduled trip?

Hummm, it's kind a very difficult question.
As you might already know better, immigration, quarantine, luggage pickup, exchange, and take some walk in the airport to take transportation... would take an hour at lease, sometimes during the holiday season will be more than a few.
If you miss your booked bus, there's no refund, no other bus w/o extra fee.
So, I say 2 choices;
1. Get your bus to Shinjuku w/o booking advance.
Check our the available one at the office after you have done all your things.
2. Get your pocket wi-fi in your country and ready to be online at Narita to cancel in case if you don't seem to make it.
You will get refund in this case so that you can take another bus.

You might know that Japanese transportation is really punctual.
Buses and trains come and go exactly on time (airplanes sometimes late but it doesn't happen often).

Sounds like you have to rush at the airport.. be safe and have a nice trip!
