Unfortunately, if you book your ticket from the website http://japanbusonline.com/, you cannot get a connection ticket to Shirakwago for a discounted price.
If you have not booked your ticket yet, you can make a reservation for the bus from Shinjuku to Takayama from the following link.

And then when you pay for the ticket at the ticket counter on your departure date, please ask for the connectipon tickt to Shirakawago and buy it there.
