Hello,
Kyoto is a beautiful place with a lot of temples and shrines. I recommend you to visit the Fushimi Inari-taisha shrine where you can walk a path lined with thousands of torii. I also recommend the Kiyomizu-dera Temple and the Ginkaku-ji Temple.
This website provides a list of some of the most popular temples, shrines and other places to visit in Kyoto:

Also there is a bamboo grove that makes a great place for a walk in the western outskirts called, Arashiyama. If you are in Kyoto between 9 Dec 2016 - 18 Dec 2016, there is a visually stunning festival held in Arashiyama. Spotlights and lanterns are set out to illuminate Arashiyama's Togetsukyo Bridge, and the foothills of the surrounding mountains. For more info: http://www.hanatouro.jp/e/arashiyama/
In Arashiyama there is also a monkey park that is very popular among foreign visitors. The Monkey Park website: http://monkeypark.jp/en/intro/
Another area worth mentioning is Gion. Gion is known for being one of the most exclusive and well-known geisha districts in all of Japan. It is filled with shops, restaurants and ochaya (teahouses), where geiko (Kyoto dialect for geisha) and maiko (geiko apprentices) entertain. More info: http://www.japan-guide.com/e/e3902.html
With the JR pass, the Hikari and Kodama on Tokaido Shinkansen can take you to Kyoto. For reservations: https://www.eki-net.com/pc/jreast-shinkansen-reservation/English/wb/common/Menu/Menu.aspx?_ga=1.148007735.1001883088.1469169975
