Which is the best way to go to Shinjuku Highway Bus Terminal? As I need to book a bus ticket to Kawaguchiko in advance, I worry about missing the bus to Kawaguchiko as this is my first time to Japan.
Which is the best round of Highway bus that I should book?
Should I take bus or Train from Narita rAirport? My flight schedule will arrive Narita Airport at 6:20 AM on Tue.

You wonder if you take the bus or train from Narita to Shinjuku, am I right?
You can take ether ways, but I recommend you to take the train, called "Narita Express".
Bus is convenient if you take the highway bus from Shinjuku to Kawaguchiko, but the bad traffic happens a lot.
So if you want to make it on time at Shinjuku to catch your bus to Kawaguchiko, I recommend to take train.
But if you have enough time like 2 hrs from Narita to Shinjuku then take your bus to Kawaguchiko, it's much easier because arrival/departure bus terminal is the same so you won't be lost or don't have to follow the signs in the heavy crowds to get the bus stop in Shinjuku station.
1. Take punctual transportation = Narita Express
2. Take easy transportation for the bus to Kawaguchiko = Highway bus

NOTE: Japanese transportation system works very punctually. So please don't plan your schedule too rush.
As I mentioned, the highway buses departs on time, but it sometimes be late to arrive because of the bad traffic, IT HAPPENS EVERYDAY, EVERYWHERE especially on highways in Tokyo district. ( As I call it "Slow-way traffic", never fast!)
