Hi, I am a bit confused, about the online reservation payment=
1. If we had booked online via highway bus website (route shinjuku-Kawaguchiko), when do we pay?
the day when we're leaving? so I just need to shinjuku station when I will depart as scheduled? or I have to pay the full first few days prior to shinjuku station?
2. When we booked online via japan bus online website, we've had to already pay using a credit card at the time, is it correct?

I just booked the same ticket via Highwaybus. My understanding is that you will have to collect the ticket and make payment at Shinjuku Bus Terminal. You can do so a few days before or if on the same day as your departure date, then at least 10 minutes before you board the bus.

For me, I booked at 6:05 bus. The office only opens at 5:50 which in my opinion is very rushing. There are automated ticketing machines but I don't know if they can be used to redeem reservations. So I'll play it safe and collect my ticket one day before.

For JapanBusOnline, I also tinkered around with that and yes it appears that the payment is by credit card. If you cancel the booking, you incur cancellation fees.
