Hi, I have booked a bus ticket online from Shinjuku to Mt Fuji 5th station, can I just board the bus with the printed E-ticket or do I have to exchange the E-ticket with a ticket at shinjuku bus terminal?

You do not need to exchange your E-ticket at the bus terminal. All you need is to show it to the bus crew when boarding.
