I think most of buses accept and have places for wheelchairs in the big cities like Tokyo and Osaka, Kyoto etc., and highway buses too.
But some local buses operate in the country area, it's possible that they don't.

In Tokyo, the driver will help you to aboard without asking in advance, even when you aboard.
