I made reservation round trip to Lake Kawaguchiko. I would like to change the departure time (from lake Kawaguchiko to Shinjuku ) only. What should I do? I don't want to cancel my round trip reservation and do another reservation.

If you want to change your departure time you have to cancel the previous reservation and make a new one.
