As for your question 1, Yes you can make a route from Shinjuku(Tokyo) to Hida takayama and from Matsumoto back to Shinjuku with this ticket.

As for your question 2, it is not necessary to make a reservation and make a payment online for this route in advance.
Please go to the Central Honshu Information Plaza in Keio Shinjuku and ask for 'Three star Alps Unlimited Ride Shinjuku Pass' Type S1 and make a reservation on the date of your departure.

I think that pass cost you 19,900 yen and covers Shinjuku between Hida Takayama, right?

I didn't know and it was quite hard for me to find out which one is what you want in Japanese description, so I made a phone to the office.

As long as I know by the English brochure, this ticket doesn't accept the booking online.
So you will need to make a one-way trip booking first and visit the office to make your booking completed.

1. I made sure by the phone and it's possible.
But your transportation will be all by buses in that case.( this is what the manager at the office, Fukuda-san taught me)
Is that OK for you?
2.As I mentioned above, you can't make your booking all by online with this pass.
So please make one-way booking from Tokyo-->Hida Takayama first, then visit the office.
Or if you make a phone call at;+81-3-5990-5115, or e-mail: ip.shinjuku@keio-kanko.co.jp , you can make all your bookings before you arrive.
They have a few English operator but the manager can't.
So if you choose to make a phone, then ask for an English speaker.

I think they will accept credit card of course, but also you can pay by cash at the office when you pick up the ticket.
