so I have to pay JPY 880x2 for my kids (5 Years and 3 Years).

Actually you are right.
They don't charge you any fee for the children under 6 years old.
But if you need the seats for your children, you have to pay the fee.
If you don't need the seats for them ( if you hold your children on your knees), and you need 2 seats for adults, then the fee is only 3,500 yen.
