Hi I would like to reserve a ticket from shinjuku to hakuba. However, I do not have local phone number. Can I still book a ticket? Do they check my phone number authentication at the station when I pay?

You do not need a local phone number to book your ticket. All you need is a 10-11 digits of numbers. The number you used to make a reservation will be your reservation number, so please make sure to remember it.
You may be asked for the number when you pick up your ticket.
